Helen Cho's use of ‘simulacrum' was in reference to synthetic, artificially printed organic tissue used to stitch up Hawkeye's injuries. Organic in this case meaning a hydrocarbon compound. They weren't real living tissue (hence Clint's joke that he's going to be made of plastic) but they were chemically similar enough that his body wouldn't notice the difference.
